Depends if you mean off the shelf with customisation, or from scratch. Personally, from scratch and has to be php and mysql, not asp and .net

Default Best online system

I have been using Joomla and virtuemart (the shop component for Joomla )
It is all very easy to use and runs off mysql and php ... if you had the time you can set it up your self.. there is plenty of online lessons to help you along the way and you can buy reasonably priced templates for it as well

If Paypal could only incorporate an easy to setup shopping cart then it would top the rest by a mile.

A lot of our gateway customer use ekmpowershop which is a hosted solution. Other popular carts - with our merchants at least - seem to be OS Commerce, Actinic, Zen Cart, Roman Cart and VirtueMart. We are working on a plug-in for Magento at the moment as that seems to be a particular favorite of developers at the moment.

I think the thing with shopping carts is that each will have their plus points so it is up to you to decide which works best for you. There are quite a few open source carts available meaning you don't have to spend money to try them out.
